NEED FOR CORRECTION: The ‘Assign Projection’ tool in QGIS assigns projections to datasets that are already georeferenced but don’t have projection info (similar to the ‘Define Projection’ tool in ArcGIS). To reproject raster in QGIS, you can use the ‘Warp’ tool. In other words, as initially worded, this tutorial is not actually reprocessing the DEM, it is just changing the metadata to say that it is in UTM coordinates, not geographic. This MIGHT be causing some of the bugs observed in ILWIS, since presumably the resulting coordinates were not valid.
